I have an account that is held on a mailserver that I administer.

I want to migrate it over to GMail.

I'm able to set up a POP connection between GMail and the account, but it doesn't maintain folder structure. I understand that GMail uses labels, but losing this structure won't be acceptable for some of my other accounts.

Is there a way to do this migration, such that GMail will create labels to correspond to my folders?

Most likely you're going to need to use a third-party client, like Thunderbird, and IMAP. –  Al E. Jun 17 '13 at 12:49
