When using the Google Apps admin function to transfer all documents to a new owner, is the existing folder structure preserved?

I have a user who has left my organisation and has hundreds of documents organised into folders. I need to preserve the structure when transferring these because different folders need to be transferred on to different people. I won't be able to work out what's what if all documents end up in a single folder after the transfer.

I'd prefer not to log in to the user's account but need to recover the documents. Curerntly the only safe option I can see is to log in to their account and transfer ownership from there.
