The only thing you need to do is to block the url
facebook.com/ajax/mercury/change_read_status.php
For Chrome, I created the extension FB unseen which blocks it, but you can use any adblocker to achieve this. Additionally, I added a "Mark as read" button, so instead of removing the feature completely, you can decide when the "Seen" flag should be set. Be ...

This Chrome extension prevents messages from being marked as seen. It also keeps track of how many messages have been "unseen" and can be turned off and on easily. Enjoy!
UPDATE: I actually sold the extension I was talking about above and I’m not quite sure where it ended up. Here is a very similar extension with largely positive reviews. Enjoy!

There is no way to do this with Facebook's online interface, however since Facebook now allows you to log in via any XMPP client, you could use any of a number of XMPP clients which have alert functionality.
One of the clients Facebook recommends is Pidgin; I use it regularly and it has "buddy pounces" which will alert you in various ways (window flashing, ...

You cannot. There is no option to turn it off with Facebook UI.
Workarounds
Theoretically, you could kill all internet connections on clicking the message icon and prevent Facebook from using an event listener to check when you opened the message.
Going by this assumption, I'm saying that the read receipt shouldn't fire until you actually open a message ...

Seen means that your message was loaded to the browser AND was visible to the user. If the tab was minimized or inactive at the time that the message was sent the message will not be marked as seen.
Messages are marked as seen through AJAX in a javascript function. I traced the function call, and it is being made somewhere on line 221 of ...

An alternative method, is to use the Pidgin chat client instead.
The settings you need are:
Protocol: XMPP
Username: [your current Facebook username] (see step 1)
Domain: chat.facebook.com
Currently, you’ll need a Facebook Username (ie, facebook.com/mikeknoop).
Open up Pidgin, Click Accounts, then Manage Accounts. Now click Add.
Fill in the Basic tab ...

I'm pretty sure there is no official way of doing this. However, if you install AdBlock you could block the chat div from appearing by adding this custom rule:
facebook.com##DIV[id="pagelet_presence"]
AdBlock for Chrome
AdBlock for FireFox

Unfortunately your solutions might be the best ones, although if you are using Chrome, there might be a way to use the Inspect Element dashboard to pull the chat text.
Right-click on the chat window and select Inspect Element. You will see all of the rendered tags from the page, and the chat messages will appear there, all with the class:
<div ...

Opening the "Preview" (Chat icon in the top bar) does not trigger the read receipt, neither does going to facebook.com/messages/. But opening the conversation (facebook.com/messages/?action=read&tid=id.123456789) by clicking on the message or opening the chat window sets the "seen" flag and Person A will see it although B is offline.

I just created a simple facebook application that uses the Graph API to access your messages and shows them in a reasonable way. This way you can always check your messages without "being seen" and without having to jump through hoops like the above. Well, other than using the app.

I also have this problem, where Facebook keeps signing me back into chat after I go offline.
I found a reasonable, though not perfect, workaround:
Go to the "advanced settings" of the chat sidebar, choose the option "Only some friends see you...", and fill in one name only. Choose a person that you're OK with him/her seeing when you're online (I chose my ...

Jabber is the original name for Extensible Messaging and Presence Protocol (XMPP) an open-standard communications protocol for message-oriented middleware based on XML
Unlike most instant messaging protocols, XMPP uses an open systems approach of development and application, by which anyone may implement an XMPP service and interoperate with other ...

You can use Facebook's very own messenger desktop app:
https://www.facebook.com/about/messenger
As @Peter stated, you can already use a Multi-IM client. Just wanted to point out that there are many already around:
Trillian
Adium (Mac only)
Pidgin
E.g.: in Trillian there's already a Facebook plugin integrated, so you just need to provide your username ...

I believe that the "Main" section are friends you have put into a specific list. The "More Online Friends" are friends who are not placed into lists.
The lag in online/offline inaccuracy is due to the refresh rate set by Facebook.
Facebook is HUGE. They have a refresh/cache for the online/offline of users. Different areas most likely have different ...

From what you are saying, there are two possibilities:
you have some malware on your computer
you gave permissions to a rogue/spammy Facebook app
To understand in which of the situations you are, first thing to do is to check if this happens when you are on a different machine. If it doesn't, then it's malware (on your computer). If it happens, you might ...

Facebook provides a download option on the Account Settings page. The download is a file containing various information from your account, including messages and chat history.
When I download my information from Facebook, what is included in the file?
Your timeline information (ex: your contact information, interests, groups)
Content that you ...

The Opera extension, SocialReviver has a feature that allows that.
Its features (emphasis mine), from its Opera add-ons webpage:
Features:
Disable the new Profiles and Pages layout ("Timeline") and return to the Classic 2011 Profiles.
Disable the Chat Sidebar and return to the Old Normal Chat.
Use Friend Lists in Chat to limit your ...

The friends that show up at the top of your sidebar are people you’ve interacted with frequently or recently on Facebook. You can't add friends to this part, though it updates dynamically as the people you interact with change.
More Friends shows you the rest of your friends who are on chat. To find someone quickly, you can search for them by entering ...

I have never had this behavior.
I might have misunderstood your question, but it sounds like malware. Are you using Windows by any chance?
Could you please try on another PC (or on a Live CD like Knoppix) and if the same behavior does not happen, that means you must cleanup your PC.

You could use the Rockmelt browser - which is based on Chrome, and included a standalone Facebook chat client on the 'edges' of the browser screen. It also allows you to see notifications, updates etc without having to visit the Facebook website.

I know if you use Meebo (online webapp) for instant messaging, you can log into Facebook chat and get alerts however you want, I think. Apparently Facebook released the chat's API, so you might find that you can log into Facebook chat from other IM clients, such as Pidgin or Trillian, and then simply configure it to alert you when a contact comes online.

Well, It's been a while since this question was made, but anyway, I've recently developed a Chrome extension that shows desktop notifications when a user comes online, you may want to check it out:
